Have you ever wandered around a temple and then realized "Where the heck am I?"?
I, honestly, got lost more than once in the Forest Temple of Wind Waker. In fact, I think that many of the temples in Wind Waker are rather huge.
Also confusing is the infamous Water Temple. I had no idea which door led to what. That was my problem, rather than the "Where is the missing key?" problem.
In Ocarina of Time 3D, I had trouble for awhile finding my way to the Giant Dodongo in the Fire Dungeon (Dodongo's Cavern). I looked everywhere, and walkthroughs were no help. I have no idea how I found it.
I sort of got lost in the Forsaken Fortress, which led me to sell Wind Waker out of frustration. After buying it again and using a walkthrough, I managed to get well beyond the Fortress and have enjoyed the game.
Let me think, the original zelda and zelda 2, I've been confused a few times, Then there was the where do I go next in the water temple which turned out to be a time block behind the longshot. Zelda doesn't stump me very much.

The only one I really got lost in that I can remember is the Skeleton Forest in ALttP. I still have a hard time finding my way though that one if I havent played the game in a long time.

@zeznoob well obviously someone's never played Master Quest in OoT3D. that Forest Temple is a screwed up barsteward, i'm telling you

You're right, I haven't. How different is it from the non-3D Master Quest... Oh, mirrored? Bleh I understand how you could get lost then D: it's like playing TP on Wii after beating it on GCN D:

For those of you haven't played Master Quest on Oot, you have NO idea how hard and different it really is. I died a few times on the Great Deku Tree, no joke. And why are people saying the forsaken fortress was hard, that was so easy! Anyways, I think a really confusing dungeon was in Links Awakening. I think it was the sixth one, where you have to go up floors and then fall down floors. Yea, that was pretty confusing, i definitely needed a walkthrough for that one.

OoT: Water Temple (Mirrored); Forest Temple (Mirrored) TP: Yeti Mansion Wind Waker: Forsaken Fortress ALttP: Can't remember the dungeon, but there was one where I kept returning to the same room every single time. Link's Awakening: The room before the final boss where you had to go in a certain pattern or something to get to the boss, that infuriated me like crazy when I was younger. Skyward Sword: I dunno where anything is...

You mean Level 7: Eagle's Tower? I'm currently playing through that one right now, and it is confusing, although not as confusing as I thought at first (even though I still have to find the boss' room).
Other confusing dungeons I've encountered: A Link to the Past - Ice Palace Ocarina of Time - Water Temple Majora's Mask - Stone Tower Temple Oracle of Seasons - Sword & Shield Maze Oracle of Ages - Crown Dungeon and Jabu-Jabu's Belly Generation 1 - Viridian Forest Phantom Hourglass - Ghost Ship (seriously, what is with that one puzzle? It makes no sense! GAAH!!!! >: [ )
